There are two issues I know of involving this message.
The message by itself is annoying but harmless otherwise.  The more critical issue involves iMPACT.  When impact is run from Project Navigator, it writes an incorrect entry to the .ise file and causes the next process run in Project Navigator to behave badly (e.g. hang, crash).   Typically, the next process is synthesis, which runs a parse of the design as a subroutine, which produces the inert Duplicate Design Unit warning.
 
This should be fixed in Service pack2 for ISE 9.2i.

that means there is no way to correct this bug i just have to use some precautions such as using impact stand alone..
 
is there any updates avialable for 9.2i to upgrade it to service pack 2 in which you said the problem is resolved..
