Sounds like your device is sitting right at the edge of the power capabilities of that scope.
If your device draws down system power, then I can see where it cause a reboot.
I can also see that the problem would only surface when you try to save data. I suspect that's when the motor in the disk drive is trying to spin up the disk, and it draws the most power.
The only way to verify what's happening would be to build a fixture that would allow you to look at the voltage and current on the USB bus.
I just thought of a potential solution... I have seen 'Y' cables that allow 2 USB ports to drive one device, in fact I have a few on USB hard drives. If you use one of those, connected to an external supply, you might be able to avoid this problem.
