Adding to Austin's advice:  I believe that JTAG does not work if PROG_B pin is held LOW (asserted).

In addition to PROG_B, you need all of the supply voltages required for configuration.  Also
if you intend to program a SPI flash attached to the S6 using indirect programming, then you
must have the correct setting on Mode pins for SPI master configuration.  I would suggest
looking at the recommended circuits in the Spartan 6 Configuration User Guide.  I would
recommend at the least placing pullup resistors on INIT_B and DONE pins as well.
