not sure which version of ISE you are using, but there is a installation and release notes for each release.
There is a table that talks about architecture support for Webpack and ISE Design Suite as shown in page 18 of this document. http://www.xilinx.com/support/documentation/sw_manuals/xilinx12_4/irn.pdf
 
you can look at the irn of the ISE webpack you are using.
 
also once you uninstall the ISE, can you delete the remaining folders if any in the installation folder and try installing one more time.

For Webpack, the only Virtex-6 supported is XC6VLX75T.  To gain access to other devices you would need at least an ISE Logic Edition license.  If this is for a school project, you should talk to your professor about obtaining a license.
