I am able to program the fpga directly but how do i program spi flash ( to do permanent programming) ?
Should i create a prom file in impact and download it with the bit map file?

You first create a prom file (usually a MCS) in iMPACT and then you can indirectly program this file into the SPI flash.
 
Please read 'Prepare an SPI prom file' and 'Indirect SPI programming using iMPACT' in UG332:

There are step by step instructions for S3A but applicable to S6 as well.
